By the time the flight deck AA guns were installed, Junyo was mainly being used as an aircraft transport. I don't think she launched another aircraft from her flight deck after being damaged at Philippine Sea.

Can't wait to see a redraw of the Shokaku-class or the Unryus...hope that appears soon!

Another possibility might be that the single 25mm machine guns on the flight deck were dismountable mounts, i've got that impression because their placement is outlined with a darker shade on the flight deck.
Ibuki (my everlasting CV project :? ), for example, featured a foldable Type 21 radar right in the middle of the flight deck, just forward of the bow elevator.

Machine guns were removable, as he writes BB1987. These machine guns were installed yet prior to the battle of the Philippine Sea.

for Hood:
BB1987 drew more and better quality ships. He is INJ King :)

for emperor_andreas:
I'll draw Shokaku as soon as possible, but it'll take a while. Unryu draws Gollevainen ;)

I finished Junyo from 1942 and and I fixed the symbols of ships and other trifles. All updated drawings are in the first post this topic.
